Folders are hidden (as system file) and showing shortcut

Hi everyone. I'm new here and very proud to be a member in this community.

I know people here are very helpful to everyone.

I am facing very typical problem in my had disk. I have a 600gb transcend portable hard disk. All my software, video, audio and important files are stored there.

My hard disk was attacked by virus. I scanned it with Microsoft Security Essentials and Avast Internet Security. Almost all viruses are deleted. But when opened my hard disk all I could see was some shortcuts of all my folders. When I click the shortcuts a new windows open with the original folder contains. I enabled show hidden folder. I saw nothing. Then I enabled show hidden system files. Then all my folders were there. But now I cannot unhide the folders. The hidden option in properties is disabled.
